I always used STS on my plants, and never experienced what you say. Maybe the problem it's the strain used, not the technique.

It does work as part of the breeding project. I mean, it does work if after that crossing you select individuals that show traits from the auto female, and then you cross those again. Then you'll get auto seeds, but not before.

You actually can, but I wouldn't do it. I would not recommend you to mess with a feminized seed to spray it with GA. The chance of finishing up with hermies is too high to loose your time. Better only spray true female plants coming out from regular seeds.
GA usually stands for Giberellic Acid, and is one of the old ways used to revert a female plant, to produce pollen that will be used to pollinate a female plant, resulting in female seeds. Nowadays most growers use STS (Silver Tio sulphate), and is used spraying the plant.
In my opinion better if you don't mess with these compounds and do your crossings withing regular seeds (male and female), your offspring will be always more stable.

What could have been the problem?
If there are so many probably there was a male arround, but these could be caused by high stress too. Being autos, which are easy to stress out, I would say that's the most common issue.
